1. The Moombas in D-District Prison mistook Squall for Laguna. Moombas identify people by the taste of their blood, and one Moomba tasted Squall's blood after he was tortured. As it turns out, this same Moomba had tasted Laguna's blood in the past. So, the fact that their blood tastes the same indicates some sort of relation.
2. Then there's the fact that Squall was really close to Ellone. All of the orphaned children called her 'Sis', but Squall took her departure extremely hard. All of this linked to the fact that Raine had a baby before she died. Ellone was Raine's adopted daughter, so...
3. During the mind-travel, Squall ALWAYS experiences the past through Laguna. Not Kiros or Ward. All of the other characters experienced Kiros and Ward's point of view interchangeably, but Squall is the only one that's consistent with one person. That's pretty telling.
4. And of course, the dialogue on the Ragnarok before you raid Lunatic Pandora. If you speak to Laguna, Kiros, and Ward, this is what they will say to Squall:
Ward: "..."
Kiros: "Ward says...[Good thing you don't look like your father.]"
Kiros: "You look very much like your mother."
Laguna: "Let's talk when it's all done. I have a lot to tell you... Well, if you don't want to hear it, I'll understand."
So...yeah. The game never comes out and says it directly, but the implications of Laguna being Squall's father are there.
